What Are Natural Probiotics, Really?
The official definition dates back to 2001 and remains the scientific consensus today: a probiotic is a live microorganism that, when consumed in adequate amounts, provides a health benefit to the host. The strain must be precisely identified (genus, species, and strain), the microorganism must survive its journey to the intestine, and it must be present in sufficient quantities to produce a beneficial effect¹.
In other words, not all foods containing bacteria are probiotics, and not all supplements labeled “probiotic” actually deliver on their promise.
The term natural, however, is more flexible. In practice, it refers to probiotics provided by traditionally fermented foods, as opposed to isolated probiotic supplements in capsules or powders. This distinction matters: fermented foods provide not only live bacteria, but also fermentation-derived metabolites (organic acids, bioactive peptides, vitamins) and a food matrix that helps protect the strains during digestion. This synergy is one of the strongest arguments in favor of obtaining probiotics through food whenever possible.
It is also important to distinguish between three categories that are often confused in popular health communication. Probiotics are the live microorganisms themselves. Prebiotics are specific types of fiber, such as inulin and fructooligosaccharides, which are not absorbed in the small intestine and instead serve as food for beneficial bacteria in the colon. Postbiotics are the compounds produced by those bacteria, including short-chain fatty acids and peptides, which are responsible for many of the biological effects. Together, probiotics, prebiotics, and postbiotics form a chain: you introduce the bacteria, feed them, and then benefit from what they produce.
This concept becomes even more meaningful when viewed within the ecosystem these microorganisms enter. The human gut microbiome is home to approximately one hundred trillion microorganisms—between ten and one hundred times more microbial cells than human cells. The diversity of this microbial community is a key determinant of its resilience and, consequently, of overall health.
For several years, the French National Research Institute for Agriculture, Food and Environment (INRAE) has led the French Gut project, the first large-scale effort to map the gut microbiome of the French population. Its goal is to identify microbial profiles associated with good health and those that deviate from the reference baseline².
One conclusion is already clear: the more diverse the gut microbiota, the more protective it appears to be.
Which Foods Are the Best Natural Sources of Probiotics?
Fermentation is one of humanity’s oldest food preservation techniques, and France is among the countries with the richest diversity of fermented foods. Wine, cheese, cider, sauerkraut, sourdough bread, and dry-cured meats: almost every region has developed its own methods of transforming food through the action of microorganisms.
Beyond its culinary heritage, fermentation is now recognized as a major driver of the food transition, a “new paradigm,” according to public health and agricultural authorities, bringing together health, nutrition, and environmental benefits³.
The key question, however, is which of these foods actually contain live probiotics in meaningful amounts at the time they are consumed. Not all fermented foods qualify as probiotic foods. Many undergo heating, pasteurization, filtration, or aging processes that significantly reduce or completely eliminate the living microorganisms originally responsible for fermentation.
As a result, while a food may be fermented, it does not necessarily provide live probiotic microorganisms when it reaches your plate. Understanding this distinction is essential when choosing foods specifically for their potential benefits to gut health.
Traditional Yogurt and Kefir: The Gold Standards of Natural Probiotics
Yogurt is the most accessible natural probiotic. Its fermentation is driven by two well identified lactic acid bacteria Lactobacillus delbrueckii subsp. bulgaricus and Streptococcus thermophilus which remain alive until the expiration date provided the product has not been heated after fermentation. This distinction is important because sterilized or long shelf life yogurts no longer contain live strains and therefore no longer contain probiotics. Kefir on the other hand goes much further. A fermented drink made from milk or sweetened water depending on the variety it contains a complex microbial community with up to several dozen different strains of lactic acid bacteria and yeasts. It is one of the fermented foods with the highest concentration of live microorganisms available on the market.
Raw Sauerkraut Kimchi and Lacto Fermented Vegetables
Sauerkraut is the result of lactic fermentation applied to cabbage. Shredded salted and compressed under its own weight the vegetable releases its water and the lactic acid bacteria naturally present on its surface begin converting its sugars into lactic acid. The result is a living food populated by Lactobacillus plantarum and other species and particularly rich in fermentation derived metabolites. Korean kimchi follows the same principle using different vegetables such as napa cabbage and daikon along with different seasonings. To benefit from probiotics it is essential to choose raw unpasteurized products usually found in the refrigerated section. Canned sauerkraut has lost most of its live cultures through pasteurization. It remains a nutritious food but it is no longer a probiotic.
Kombucha and Fermented Beverages
Kombucha is a sweetened tea fermented by a symbiotic culture of bacteria and yeasts known as a SCOBY. The result is lightly sparkling mildly alcoholic and populated with active strains mainly acetic acid and lactic acid bacteria as well as yeasts such as Saccharomyces. Bacterial density varies greatly from one kombucha to another depending on the production process and fermentation time. Artisanal fermented beverages such as water kefir brewery kombucha and fermented plant based shots belong to the same family and represent one of the simplest ways to incorporate probiotics into the daily diet for those who do not consume fermented dairy products.
Miso Tempeh Natto and Other Asian Treasures
Asia has developed its own fermentation tradition centered around soy. Miso is a fermented soybean paste aged for several months to several years. When added to soup broth or salad dressings and not heated above 60°C it provides live cultures. Tempeh is soy fermented by a fungus and is primarily valued for its high protein content and distinctive flavor. Natto a Japanese specialty is soy fermented with Bacillus subtilis. Its flavor is strong but its microbial density is remarkable.
Sourdough Bread Aged Cheeses and Apple Cider Vinegar
Sourdough bread is fermented by a community of lactic acid bacteria and wild yeasts. While some of these microorganisms do not survive the baking process the metabolites produced during fermentation such as organic acids peptides and transformed polyphenols remain in the bread and can influence the gut microbiota. Aged cheeses such as Camembert Roquefort Cantal and Comté contain live ripening bacteria in varying amounts depending on the type of cheese. Unpasteurized apple cider vinegar contains a mother a layer of acetic acid bacteria that makes it an interesting complementary source particularly when used in salad dressings.
A recent review summarized the effects of these different fermented foods on the human microbiome distinguishing those with documented benefits in humans such as yogurt kefir and kimchi from those for which the evidence remains indirect or based on animal studies⁴. The main conclusion from the scientific literature is that the diversity of fermented foods consumed appears to matter more than relying on a single product alone.
